Das Substitut wurde 2007 von Urs Küenzi gegründet. Da es in Berlin kein Schweizer Kulturinstitut gibt, die deutsche Hauptstadt insbesondere für zeitgenössische Kunst aber eine der wichtigsten Städte geworden ist, hat sich das Substitut vorgenommen, diese Lücke zu schliessen. Im Vordergrund steht der internationale Austausch. Substitut spielt im Namen auf Institut sowie Subkultur oder gar Subversion an. Der Name drückt aus, dass es sich nicht um einen reinen Off-Space oder eine reine Institution handelt, sondern um eine Mischung. Substitut im Sinne von Ersatz kann zudem auch kritisch auf die Rolle der Kunst in der Gesellschaft bezogen werden.
Seit seiner Gründung fanden im Substitut über 35 Ausstellungen statt. Dazu kommen Ausstellungen in Neuchâtel, Tel Aviv und Brüssel sowie zahlreiche Filmabende, Tagungen, Performances, Lesungen etc.
